Filing during separation

My soon to be ex & I have been living apart for over one year. I have been paying her alimony during this time. She lives in Pa. in the 'marital residence', I live in NJ. My lawyer had told me to file a joint return? How can this be when we live in different states and I've been paying alimony? He's saying file in Pa when I haven't lived in that state the entire tax year. This doesn't sound right to me. Isn't alimony income for her and credit for me?? There are also 2 children involved here; they are with her.
