Wife and I separating
My wife and I (active duty USN) are separating and she has decided to join the air force. she asked that we wait until she is done with basic and her follow on school before we start the separation agreement and i would like to do it before she leaves. My question is: can we be separated when she leaves for basic?

Of course you can separate before she leaves. What is her rationale for wanting to wait? Could it be that she wants to be able to fall back on you in the event that she washes out of boot camp? If this is a short term marriage, and you have no children together, I can't see what can be gained by waiting. Don't be played. You both have obviously discussed the inevitable divorce...just do it.

it may also depend on where you are, if that state has legal seperations. It seems you will be seperated when she leaves for basic, but what are you looking to accomplish ?
